Instructions
Print two.
The magnets are hidden in the print, so you need to pause your print a few layers from the top. Drop in the magnets during the pause and then resume for the last few layers, which conceal the magnets. You can optionally add a dab of superglue before dropping in the magnets, there is a small amount of room for it in the magnet holes.
I recommend inserting all the magnets in the same polarity direction. The second box should have it's magnets flipped so they mate up.

Printer Settings
Supports - No
Layer Height - 80, 120, or 240 microns. There is 240 microns above the magnet holes, so these values provide 3, 2 or 1 layer exactly.
All other settings - Infills, walls, doesn't really mater, whatever settings you prefer. 2 walls and 15% infill is what I used.
Update v2 - 0.4mm Larger
I printed this a handful this of more times, and some colors came out slightly smaller. The fit was probably a bit tight to begin with too. The new version, v2, is 0.4mm wider and longer. I also put a larger chamfer on the edge.
