The cup has tiny holes on the bottom so that the soil can absorb water from a tray.
The cup has very thin walls on purpose so that it's easy to flex it and remove the compressed soil with the plant once it's time to move it to a larger pot. For this reason, I suggest printing the cups from at least a bit flexible filament, such as PETG.

The mini greenhouse in the picture is an off-the-shelf seed starter, I believe I bought this one in Lidl :) I've just put a few grow LEDs inside to heat up the chamber and give the plants plenty of light.
