Make a little slotted compartment that fits into your caliper case, to hold the spare batteries that you bought too many of. This includes the compartment itself, a lid that keeps the batteries in the compartment when the case is closed (the lid doesn't snap on, so be careful when the case is open), and a tweezers for extracting batteries. There are new / dead indicators on either end, and I flip my batteries in directions corresponding to the ends (so I can full fill the case, while still seeing where the change happens).
Make sure to print the tweezers with 100% infill, otherwise they will bend too easily and not hold a battery.
I printed the lid with the handle up, requiring support underneath because of the bits that slot into the compartment. The long runs along the edges of the lid can cause problems, so you might consider using just one layer of bottom shell and doing 100% infill with whatever alternating pattern is allowed. If those long runs stack up on each other, with only the printed support underneath, they tend to bulge.
The box itself is fairly cooperative. You might make extra thick walls, because the dividers pull on the inside of the exterior walls a little.
